I always thought weighted grades meant giving more credit for honors courses than for regular ones.

But I just read something on Donna Young's site that shows weighted grades giving varying amounts of weight to different parts of a course (different percentages for homework, labs, and tests) in order to determine the grade.

I know some colleges ask if the grades are weighted - do they mean my first example or my second?

They mean giving more credit for honors, ap, etc. They need everyone to be on the same page to accurately judge one applicant against another.

It can mean both: In terms of a transcript, it does mean giving more credit for honors courses. However, within the grading of an individual course, it means counting test grades more than daily work, for example.

I would think they're talking about different weighting for honours vs. other classes. Pretty much all individual course grades have internal weighting as per their syllabus (e.g., 50% exam, 20% tests, 20% labs, 10% homework, or whatever).
