I'm enjoying a homeschooling through high school book that I picked up at a used curriculum sale. It's definitely focused on Christian homeschoolers though. Any good secular books you could recommend? I do have Rebecca Rupp's Homeschooling Year by Year book.

an overall guide?
For an overall guide for homeschooling in general, I can't think of anything better than The Well-Trained Mind. Although SWB and her mother are Christians, many, many people who are not use the principles there to guide them through their curriculum. There are many secular recommendations within for grammar, math, vocabulary, Latin (well, I think they recommend Henle, but Wheelock's is also very popular), etc.
For studying the Great Books, a number on the high school boards use The Well-Educated Mind. Nan in Mass., Jane in NC, and others have become quite adept at using this approach to read, discuss, and write about the Great Books. I don't believe The Well-Educated Mind takes a particularly religious tone but just discusses the literature as is.
For math, most of us use secular books because math is so straightforward and seems to be fairly free of bias. There's the Lial's series (which I use)---Margaret Lial's Introductory Algebra, Intermediate Algebra, etc. Others use Foerster's, Dolciani's, etc.
For science, I've heard the names of Campbell's and Holt's Biology and also Hewitt's Conceptual Physics.
I hope this gives you a starting place! There are many on these boards who have adapted TWTM to fit their own needs! :)
