Would someone please compare these two for me? I have looked at both and can't decide.

It depends on what you are looking for . I know that Rod and Staff readers are based on stories from the Bible and the reading stories from CLE are mixed , some Bible , some wholesome stories and so on . I know alot of families say that Rod and Staff stories make a good Bible program .
But then alot of families prefer CLE's reading and language arts because of the wholesome stories and solid academics .

R&S Reading is actually based on Bible Stories only for grades 1-4. Then in 5th and up, they use stories. I bought the 5th grade book awhile ago and sold it right away. To me at least, it was kind of dry and included more Mennonite doctrine than I was comfortable with at that level. The questions were more content-focused versus encouraging critical thinking and literary analysis.

We have used CLE reading now for a year, and I'm very happy with it. There's a good amount of variety in the stories and the content is superb. They deal with a wide range of genres and literary devices even in the lower ages. From what I've seen in the 2nd-6th grade books, there are not doctrinal issues for our family. We come from a similar tradition, but are not as separatist and not at all pacifist. I just bought the 7th grade book and will be prereading it as I understand that there is more doctrine there. At that level frankly I'd probably be OK with it though with some differences with what we believe.
